Perfect taxon sampling and phylogenetically decisive taxon coverage

چکیده
In a recent study, Steel and Sanderson defined and characterized phylogenetically decisive sets of taxon sets. A set is called phylogenetically decisive if regardless of the trees chosen for each of its taxon sets, as long as these trees are compatible with one another, their supertree is always unique. This implies that the sampled taxon sets always lead to a unique supertree, regardless what tree they support (as long as the trees of all the taxon sets are compatible) – which is why this setting can be referred to as ‘perfect taxon sampling’. However, the complexity of the decision problem to determine whether a set of taxon sets is phylogenetically decisive remained unknown. This problem was one of the ‘Penny Ante’ prize questions of the Annual New Zealand Phylogenetics Meeting in 2012. In this paper, we explain phylogenetic decisiveness and demonstrate a new characterization, which then leads to a polynomial time algorithm for the case where the number of taxon sets under consideration is polynomial in the number of taxa both for the (simpler) rooted tree case as well as for the (more complicated) unrooted tree case. متن کاملCharacterizing phylogenetically decisive taxon coverage
Increasingly, biologists are constructing evolutionary trees on large numbers of overlapping sets of taxa, and then combining them into a ‘supertree’ that classifies all the taxa. In this paper, we ask how much coverage of the total set of taxa is required by these subsets in order to ensure that we have enough information to reconstruct the supertree uniquely. We describe two results — a combi...
متن کاملIncreased taxon sampling greatly reduces phylogenetic error.
Several authors have argued recently that extensive taxon sampling has a positive and important effect on the accuracy of phylogenetic estimates. However, other authors have argued that there is little benefit of extensive taxon sampling, and so phylogenetic problems can or should be reduced to a few exemplar taxa as a means of reducing the computational complexity of the phylogenetic analysis....
متن کاملAssessing the Value of DNA Barcodes for Molecular Phylogenetics: Effect of Increased Taxon Sampling in Lepidoptera
BACKGROUND A common perception is that DNA barcode datamatrices have limited phylogenetic signal due to the small number of characters available per taxon. However, another school of thought suggests that the massively increased taxon sampling afforded through the use of DNA barcodes may considerably increase the phylogenetic signal present in a datamatrix. Here I test this hypothesis using a l...
متن کاملEffects of Taxon Sampling in Reconstructions of Intron Evolution
Introns comprise a considerable portion of eukaryotic genomes; however, their evolution is understudied. Numerous works of the last years largely disagree on many aspects of intron evolution. Interpretation of these differences is hindered because different algorithms and taxon sampling strategies were used. Here, we present the first attempt of a systematic evaluation of the effects of taxon s...
